The stake pockets would be there for strength, but it sounds like you might not be interested in strength. You would have to drill out all the spot welds and repair all the holes and grinding spots. How about making some sheet metal plugs that would be flush with the top of the fenders, fastening them in place, and using bondo to smoothe out everything. That is what you will be doing anyway, and you won't have to do the extra work of removing the stake pockets. Another way you can do it is to form a sheet metal strip to lay over the length of the fender top over the stake pockets and bondo that in place to get rid of the seam, that would make sure you have all the stake pockets the same height. Another way to hide them could even be to make some really different stake sides, you can make some stake sides out of say, diamond aluminum plate, and have them only a minimum height.
