I knew a body shop that did the same swap for a customer and used the wiring harness from the newer truck because it was newer and thought to be in better shape. They plugged in all of the connectors but the truck wouldn't start. After about a week of screwing around they called a Ford mechanic friend over to take a look at it. It turned out that the newer truck's harness was missing a wire that was used on the older truck.

Other than the wiring harness everything worked.
