charging 6 volt batteries in 12 volt setup

I have an old truck which looks like it uses 2 6 volt batteries to make 12 volts. It does have a dual battery system, so there are 4 batteries. I am guessing that each battery is 6 volt since there are 3 "filler caps" on each and I was taught that each "cap" equals 2 volts. Everything on the dashboard indicates that the truck does run at 12 volts.
The batteries are dead and I was wondering if anyone knows how to jumpstart them using a 12 volt vehicle or do I have to separate them, remove them from the truck and charge them individually as 6 volts? Any help would be appreciated.
